Sure the flames will come from me saying this,

What bad things could happen if I take off the larger hose off the "stock bov" and plug the end?

I'll keep it simple for know and hope you guys know what I am talking about.....

If you are talking about plugging the end of the bypass valve in an MS6 then that is probably the most horrible thing you can do to your turbo. If you mean plugging up the return line to the intake and letting the bypass valve act as VTA then you will experience the same problems as anyone running any BOV set to VTA. Either way I would recommend against it.
