IS the 2004 3.0L V6 DOHC 24V engine compatible with the 2006 model?
My timing chain jumped a couple teeth, and my valves are smashed, I found a GREAT deal on a 2004 Mazda6 V6 3.0 engine.
Can I put the 2004, into my 2006?
Also, the '04 is Automatic, and My '06 is the 5speed.

Welcome!! There were some changes between 05 and 06+. You should be able to use the block but you are going to have to switch some stuff around. Off the top of my head the oil pan and exhaust are different. You are going to have to use the 06 oil pan and exhaust due to the subframes being different. I think there are some sensors that are different as well. I would just go ahead and swap all of the sensors out between the 2 (06 stuff on the 04 block). As far as the trans, as long as you use the 06 flywheel and starter, it should be ok but don't quote me on that.

It should be fairly easy swap as long as you move everything from the 06 engine to the 04 engine.

The wiring changed in 2006 so it is possible that the engine harnesses are a little different.
The oil pan and pickup, manifolds and exhaust will all be different. The sub-fame and front sway bar is also different between the 2004 and 2006, not that you should need to do anything with that.
