Looking to add a sub and amp to the stock head unit, I have tapped in to the rear speakers, but now the sub just acts as a massive speaker, what am I doing wrong ? Do I need to bypass the Factory amp? (Bose system)....T I A

First off, you dont tap off the rear speakers, they are crossed over very high in the amp since they are small. Secondly, you didnt put or use a crossover on the sub amp or you wouldnt hear high frequencies.
Yes, you tap off the Bose amp input, read this, scroll down to "Sweet 4 Channel glory" and youll find the wires in the plug you need. You can then tap off the rear INPUTS to the amp.
As Talon mentioned; just tap the inputs not the actual speaker wires. Make sure the amp's low pass crossover is set. Depending on the amp and subwoofer you are using, I would start around 80hz.
