Ok, so i have had my car lowered for...somewhere between 4 and 5 months or so. The front stocks shocks are fine. When I recently went in to get aligned, they were straight, true, and pretty much the same height as when I first lowered. The rear were another issue. The rear is sagging and tired had to be cambered in to make everything " true ". I have ordered new shocks so all 4 corners are riding equal. I ordered KOni Yellows.

Could it just be that the rear shcoks blew at some point, somehow, and the front ones are working fine?

Shocks don't really affect your ride height. More likely the sagging is from the rubber suspension bushings. If you don't re-neutralize them when you lower, they will wear faster and over time settle out to a lower ride height.
