Hello I have two 2005 mazda 6 2.3 liters. One automatic transmission & other manual.. the pcm went in my manual. Would I be able to swap the pcm from the automatic 6 to my manual 6?

No. The numbers of the old and new PCM must match. Even then you will need to have the immobilizer programmed.

Everything is the same only difference is one is automatic transmission & other is manual. Year, engine,body all same.
How will the PCM communicate with the TCM? Those systems will need to coordinate with the TCM and ABS.

It doesnt... my 05 mazda 6i 5 speed has a bad pcm & I wanted to used the pcm from my 05 mazda 6i auto.
My point exactly. The automatic equipped PCM will not have a TCM to talk to in the manual equipped car. With nothing to talk to, it will become socially awkward and fail to integrate within your vehicles society.
